Should I list the yardage used?
Yes, and the estimate it was quoted from. Patterned fabric with a repeat can need noticeably more than plain, and the number on the invoice is what makes that a fact rather than an accusation.
How do I bill work I found after stripping the piece?
As a separate as-found line, at a rate stated on the original quote, approved by text before you did it. Approval in writing before the work is the whole difference between a change order and an argument.
Should the deposit be marked non-refundable?
Once fabric is cut, yes, and say so on the quote and the invoice. Custom-cut yardage has exactly one customer, and a deposit that can walk away isn't protecting anything.
